I use Quicktime Pro to edit movs and it can do rotations.
Open the mov in QT.
Click on the 'movie' tag at the screen top. This opens a pull down menu.
Click on 'get movie properties', this should open a new window with two selection bars at the top.
Click the arrow on the left one, select 'video track', then click the right bar's arrow, select 'size'. You should now see four buttons. The pair on the right are rotations, clockwise and anti-clockwise. Press till the movie is oriented correctly. Then close that window.
Now click 'file' then 'save as' to save the changed mov with a new name.
