A quick search and it is not at all obvious what the format is. However, from the Canon site Canon FS100 Flash Memory Camcorder - Canon Europe
we have Pixela ImageMixer(TM) 3 SE lets you organise, play back and edit your video clips, then convert them to alternative file formats.
I realise its an extra step, but it should get you going.
And upgdating to Vegas 6d might well solve the problem.
BTW how did it go with SUPER?

This is what the Canon site says about the supplied software: Canon UK - FS100 The complete package: software supplied Pixela ImageMixer(TM) 3 SE lets you organise, play back and edit your video clips, then convert them to alternative file formats. The software also offers DVD creation features – another easy way to share footage. "then convert them to alternative file formats " - now THAT looks promising. Do you have that software? It would seem essential - no?

I will hunt around on that software, as for SUPER... Very confusing, not sure out to export the audio.

The ImageMixer 3 software from Pixela Corporation is supplied on a CD with the camera. You need the camera's serial number when installing it or you won't be able to complete the installation. I can't see it available for download anywhere yet. I have it here (just acquired an HF10).
