Maybe Encore or Premiere can't find the preset-files for the encoding.

Look for *.vpr files on your HD.

For Premiere you will find them in C:\Program Files\Adobe\Adobe Premiere Pro 2.0\MediaIO\Presets.

If they are not there, Premiere can not encode.
